We visited El Calafe and the Perito Morino glacier earlier this year. Most of the town is well above the lake's water level, so I would doubt the major part of it was badly affected. However, parts of the road to the glacier seemed to be quite low lying so may have been affected.
The glacier is very spectacular, so if you can get there, go.
Am in the town now as we speak. There is small flooding along the lake shore but everything is still open and operating
