Hi. Yes , you can book in advance. Although the spa is advertised as part of the hotel it is actually separate - and they only accept cash (or they did when I was there in January 2017).

Sounds to me as though the person handling your check-out did not check fully your details, I hope you get your second payment returned.
I can only speak for the room we had & our room didn't have air conditioning, so I'm not too sure if any of the other rooms will have either.
