Our flight lands in Rome at 13:40 on March 30th, a Saturday afternoon. We will then take a train to Napoli. Do I dare book our train tickets ahead and risk a possible flight delay? (I think I can purchase a upgraded ticket that will allow for changes. ) or am I safe to purchase the tickets at the time of the ride? If I purchase in advance how long should I allow for us to gather our luggage and make it to the termini for the fast train?
Mostly the answers are correct. However, the times are very generous so if you give yourself 3 and a half hours from Fiumicino to Termini it will be plenty. For example, the Leonardo Express travels frequently between Fiumicino and Termini and it only takes 32 minutes.
We purchased out tickets when we arrived at the airport. I agree that you should wait due to late flights and other issues that may arise.
Definitely wait and book right there where you enter the platform to board. There are self-serve kiosks and a ticket window. No benefit to booking earlier.

I think it will take you up to two hours from your landing in Fiumicino till you are on the platform in Fiumicino Station.
Then you should allow an hour to get to Termini Station in Rome, and then another half hour to find your train to Naples (Napoli).
I think yoy can buy train tickets all the wy to Napoli at the station in Fiumicino.
Be careful with your luggage in Termini.
Just get them when you arrive. It doesn't take long to get to the platform once you clear customs and there are about 4 self service kiosks that move pretty fast for tickets. That way, you don't have to worry about it. Have fun!
