Make sure you look for the friends of the bay - the Seals. Nice pictures of the bay as well as the city in the back to the hills.

I would vote for the East Bay as a base with sojourns into the City, but I would stay more on the Berkeley/Kensington/Solano side of things rather than Oakland. Weatherwise, fall and spring are the sunnier times for SF... More
