I ultimately used the trip advisor booking for Alcatraz, having spend 30+ min on the phone with customer representative to respond to my request and booking request. Felt a bit strange to deal with customer reprentative over the phone, but it worked!
It will be difficult to find tickets on the spot, so it s wise to organize before hand.
Re boat trip - boats are big and I personally didn't notice any disturbance and waves if any.
I would recommend trip to Alcatraz only rather than combining with Angel island as I had, unless weather is good and sunny but this is rear in Sann Francisco.

Also, Alcatraz Cruises (the operator) reserves tickets for same day purchase. So if you're lucky and don't mind getting up early to wait in line, you can easily pick up tickets.They are sold on a first-come, first-served basis when the ticket office opens at 7:30 am and are limited to ~100 during peak season and ~200 during off peak.
Tickets are limited to 1 per person or max 4 per group. This is important because a "group" will be assigned the same cruise time whereas if you have a larger group, you won't be guaranteed to make it to Alcatraz at the same time. Oh yeah, and, everyone must be present in the line the entire time.
So, with this being said, my recommendation is to get your tickets in advance.

My assumption would be yes, but not a large one. I honestly would call the parks service to double check. There are strict guidelines on how large of a backpack one can bring. I'm sure there are guidelines for chairs as well. More
